Can some parts of conformation be improved by training?

No. The conformation of a horse is what it'll always be at birth.
But training can improve their scores in competitions.

That said, we don't know all of the hidden genes these horses have, so just because you have an ugly foal, doesn't mean that foal will never produce brilliant offspring. Keep that in mind as you cull and take into heavier account what the parents could've actually passed onward and what they haven't.
