Near the bottom is an option to reset your data on Google's servers. You'll need to sign in again but it should fix any hiccups with sync being goofy.

Hopefully it sticks. If you're worried about closing Chrome the first few times, you could always make a local backup of your bookmarks by going to the bookmarks manager -> organize -> export to html.
