Hey!

I have upgraded my training skills, but my training is still the same, I have 6.25% training bonus, 1.50% speed bonus and 3.00% stamina bonus. I fell the same training skills, maybe there's something to do to activate that bonuses?

You'll find it in the overall time that it takes to train your horses.
Without any training skills used and as long as you're using the stamina first method, you'll be able to fully train (to 99%) in about 5 to 6 years of the horse, under 7 years.
With half of the training skills complete (generally regardless of the skills trained) you'll be training in somewhere under 4 years.
With all of the training skills complete, you'll be training in under 3 years.
All that assuming you're on the regular, basic turn (2 week turn).
